How do I reduce noise in UHPLC MS data Peak Picking algorithm

Hi All 

I am conducting an unsupervised analysis of a UHPLC MS data set in MarkerLynx. I am trying to improve the peak picking algorithm as my data noise is currently 70-85% when transferred into EZInfo Extended statistics package. I am sure this is due to the parameters of the algorithm but I have tried many many many ....many permutations of the various parameters. Is there a directed way to determine, by reading off the chromatograms the appropriate ranges to use for 
spectral threshold, RT  window, noise elimination window or any other of the method parameters available to clean up the peak picking process?
